Seminar talk by Jakub Kubečka on 22 April at 15.15 in Chemicum A127

Monday 22.4. at 15.15, Chemicum A127.

Jakub Kubečka from Aarhus University: “Towards Free Energy Calculations from Ab Initio Molecular-Cluster Dynamics Simulations Boosted by Neural Network”.

Jakub is an expert in combining quantum chemistry and machine learning methods in atmospheric clustering studies.

Abstract: Reaction kinetics and thermodynamics of molecular systems are hot topics not only in the atmospheric sciences. In our work, we seek a method to accurately predict the thermodynamic stabilities of atmospheric molecular clusters, which play a crucial role in new particle formation and, due to their abundance, serve as platforms for surface reactions. While quantum chemistry methods can provide accurate thermodynamic properties for small molecular systems, for large systems, current approximations fail to correctly account for molecular/cluster flexibility, dynamics, and vibrational anharmonicity. Here we employ umbrella sampling as a molecular dynamics technique to calculate the free energy profile along a reaction coordinate. Such simulations could be applied to obtain accurate cluster evaporation rates. Additionally, since ab initio molecular dynamics (AIMD) simulations would require tremendous time, we boost these simulations with a trained neural network potential. In this presentation, we explore the feasibility of employing neural networks to learn complex energy landscapes and demonstrate the application of the neural network for energy/forces modeling and applicability for molecular dynamics simulations. This work represents a step towards advancing computational chemistry methodologies, offering insights into the potential of machine learning for chemistry and molecular dynamics simulations for thermodynamic studies.

The magic of math: Three-dimensional X-ray vision

In the 1970’s, a new X-ray based innovation was introduced. Tomography, or slice imaging, revealed the inner structure of a patient point by point as a three-dimensional map of tissues. This opened up a new world for doctors as they could do precise diagnosing based on these “CAT-scans.”

Tomography is based on recording X-ray images of the patient along many directions, and then using mathematics in a clever way for combining the information into a 3D image. This talk explains that process in simple terms. An important research topic in modern mathematics is to look for a way to do tomographic imaging with the least possible amount of radiation dose to the patient. Or to compensate for incomplete measurements caused by restrictions in the imaging arrangement. This is based on a process called regularisation, also illustrated in the talk in an easy-to-understand way.

Also: there is a fun quiz revealing natural tomographers among the audience.
